The primary armament aboard the Bonhomme Richard is the forward torpedo tube, which has been equipped with a novel octagonal magnetic-levitation autoloading mechanism to allow for either the rapid firing of eight torpedoes or continuous fire at a slower rate. Two crew quarters have been removed from the port side of Deck 2 to accommodate the internal magazine and feeding system, and the two forward torpedo tubes have been consolidated into one. In the event that the system experiences a malfunction or loses power, a manual mechanism for reloading is provided. When operating normally, the autoloader-assisted single-tube launcher is capable of matching the rate of fire of four standard torpedo tubes, albeit with a limited capacity.

Two additional magazines for mission-peculiar munitions holding up to five specialist torpedoes each are located near the aft torpedo tube, which is typically reserved for this role.

Bonhomme Richard is fitted with an extra Type XII phaser emitter located on the hull, facing aft.

With the cramped nature of the Archer-class exacerbated by the addition of the autoloader, designers added two recessed pylons underneath the saucer, one on each side, for mounting mission-specific equipment. Aside from sensor, jammer, and scientific pods, the pylons can be used to mount weapons, including torpedo launchers, phaser cannons, or up to two ALR-1 missiles with a penalty to maximum speed.
